None of those ending repercussions were real, Shepard was entirely indoctrinated. Dreams, headaches, black oily screen (Rachni oily song of shadow), Anderson being unharmed and on the citadel with Illusive Man (who weren't actually ever there). They were lying to you, Destroying the reapers is the only true option. They had you believe you were in control (a key symptom of reaper indoctrination) and doing so, tricked the player just like they were tricking Shepard.

You know...I never really thought about Shepard being indoctrinated.
It would make sense if Shepard became indoctrinated, since you mentioned the Black Oily Screens that the Rachni described.
An alarming number of fans were disappointed at the ending.
And according to a Bioware staff, they are going to have DLC soon.
Which could possibly implicate that the ending isn't real.
If these machines really are indeed playing through my sympathy, then it's all the more reason to destroy them. Deceivers.
Perhaps the future DLC will shed some light on this.
